How to solve it
First of all, make sure all prereqs are met as outlined in the related MP guide. Check and double check. If so, and some Clusters are still not monitored, it’s time for a small kick in the b*tt of the Discovery processes.
One doesn’t have to take a deep dive in order to do that. The creators of the Cluster MP provided a Task to do just that.
- In the Monitoring Pane go to Microsoft Windows Cluster > Cluster Service State and select in the middle pane the Cluster Node of the problematic Cluster.
- In the Task Pane the Cluster Node related Tasks will be displayed:
For Windows Server 2003 based Cluster Nodes:
For Windows 2008 Server based Cluster Nodes:
Click on the Task Discover the Cluster Components or Discover the Windows Server 2008 Cluster Components. The Run Task screen will be shown now. Use the correct credentials and hit the Run button.
- When the Task is finished the message No Output Available will be shown, which is OK.
For Windows Server 2003 based Cluster Nodes:
For Windows 2008 Server based Cluster Nodes:
- Wait a while and soon the Clusters which weren’t Monitored, will show up as Monitored. And later all the related Cluster components will be discovered as well and monitored.
So whenever a Cluster isn’t monitored, follow this procedure and it will most probably help you out.

And you can even override the task (with the "override" button) to discover cluster resources in that cluster.
This "hidden" button saved my butt when asked by a customer to monitor individual clustered services. :)
How much time before discovery actually happens ?
All my Discovery jobs came back successful but not sure if the resources are being/will be discovered.

Additionally i have this weird thing where some resource groups are discovered but some are not.

And what about the clusters show as not monitored in the Agentless Managed view? Under the Cluster MP folder everything shows up monitored.

I have seen such behaviour long ago, but how I resolved that eludes me. Let me dig through my archives in order to see whether I find anything. When I do I will come back to you.

Windows Server 2008 R2
I have 11 Cluster Server (22 nodes).
Under Cluster State View some appears Monitored(as expected) some are "Not Monitored", why?
Cluster Service State all are healthy.
Cluster Node State all are healthy
Windows Servers All are healthy
Discovery Cluster all are healthy
